if you use CRM DEVELOPER TOOLKIT
YOU CAN GO TO REGISTERFILE AND THEN STEP TAG AND CHANGE MODE PROPERTY TO THE VALUE THAT YOU NEDD
This shouldn't happen. You can delete and reregister the plugins.

Is there any way to change this in Visual Studio. Problem is that I can change it using the plugin registration tool but when I deploy my plugin from Visual Studio it resets it back to Asynchronous.

yes.
use the plugin registration tool, double click on the plugin step and choose between synchronous and asynchronous
